Ang kapaligiran ng Pilipinas ay pabor para sa paglaki ng maraming iba't ibang uri ng hayop. Dahil sa pagkakaiba-iba ng topograpiya at klima sa buong Pilipinas, magkakaiba din ang mga uri ng halaman at hayop doon. Ang maulan na rehiyon ng kapuluan ay sumusuporta sa ilang uri ng hayop at halaman. May mga taong naninirahan sa matataas at malalamig na bundok din. Marami sa mga species ng halaman at hayop na ito ay katutubong sa Pilipinas at sinasabing endemic.
Sa Pilipinas, mayroong 3000 katutubong uri ng halamang vascular. Binubuo ito ng ilang uri ng palm, uri ng ferns, at orchid. Ang kakahuyan ng Pilipinas ay tahanan ng iba't ibang uri ng puno, kabilang ang ipil, dao, molave, yakal, at narra.
Sa Pilipinas ka lang makakahanap ng 350 iba't ibang uri ng ibon. 185 sa kanila ay nasa banta o nanganganib na maubos. Ang Philippine Eagle, Negros bleeding heart, Visayan wrinkled hornbill, Scarlet-collared flowerpecker, Cebu flowerpecker, Philippine warty pig, Calamianes hog-deer, Visayan spotted deer, at golden-capped fruit bat ay ilang halimbawa ng endemic at threatened species ng ibon sa ang Pilipinas.
160 sa 235 species ng reptile na matatagpuan sa Pilipinas ay endemic, gayundin ang 80% ng 90 species ng amphibians, 70% ng 21,000 species ng insekto, at 280 species ng inland fish. Ang bansa ay may 65 endemic species.
